SPDIF noise in Ableton Live and Mix control questions

I was getting digital pops/clicks in Scarlett Mix Control, so first I verified that both my Torpedo Live and Mix Control were set to 48khz. Mix control was set to "internal" so I switched that to SPDIF and the noises went away.
I then opened Ableton Live Lite and made sure it was set to ASIO, lowered the buffer rate as low as it can go, and again made sure it was set to 48khz. Now the digital pops/clicks are back and Ableton crashed several times throughout the session. When I use the analog inputs on the Focusrite 6i6 there are no issues with Mix Control or Ableton.
Another problem I'm having when using SPDIF, is that I am not able to adjust the levels in Mix Control or Ableton. I can slide the faders wherever I want but the level is the same. Once again, I do not have this problem when using the analog inputs.
I'm also confused (this is in Scarlett Mix Control) regarding the buttons on top of the faders and the first row of buttons under the faders where you set the inputs. Isn't it redundant to have this option in two places in Mix Control? Apparently I am misunderstanding how buttons on top of the faders interact with the buttons below them.
I'm going to set up an account soon on the Ableton forum and post my questions there as well. I also need to revisit the tutorial and manual for the Focusrite Mix Control. In the meantime if anyone can help I would appreciate it!
